Trick of the light, or is the base missing for the shot of the crew running out of the doors?
 
It could be... but looking closely I can say that - based on those dark marks on the runway, and the lines of the square slabs - that it looks like the position/location of the Tardis when it materialises in the long shot, isn't the same as the close up of everyone legging it! 
It lands, and they exit, with a corner of a square directly in front of the doors and a line running under the corner of the box. This isn't true in the close up.
 
Wild guess. The base on its casters would have led to too much prop wobble as Ben and Polly ran out through the doors, so they took it off.

That's a fair guess actually.

But they really could have just bunged some stage weights behind the wheels. (Though as we know, things were easily, and more often than would be useful, left behind).
